wpilib-tool-plugin just released v2.0. This update removes the Windows helper libraries, fixing the subproject reuse crash on Windows (apparently these are either currently unused or will be in WPILib 2025). That being said, they still recommend including the plugin in the root project. Thus, we should consider whether we want to keep the current implementation or if we want to go back to just including the plugin in the subprojects that need it.
It probably also makes sense to put this off until the 2025 upgrade in case additional updates are made to the plugin.
