It would be really cool if there was a config (or module {or both [or.. nvm]}) that allowed this to slowly recharge. Maybe a value you can set that recharges the energy every 10 seconds or something so it's more performant. I'd like to balance this on my modpack around being able to bring with you and use here and there and have it take 10 to 20 mins to recharge before using it again, and balance all of the values around that as a helpful aid here and there.

As a side request it would also be nice if there was a config to turn off charging it from machines, forcing the players to use the recharge mechanic so it can be balanced around that. I personally would really like to offer this to my players but I worry about it breaking the game a little bit if it was used too often fully upgraded with all the modules.

Another possible work around would be if you added a cooldown to using the item so I can configure it to hold no charge and cost no energy but I can set a cooldown between uses. Not as cool as the recharge above but would still work!

Would there be anything stopping players from carrying two or more, especially with bag mods?

That is a great point. I guess I would have to balance the recharge rate around that. If they want to bring 10 scanners so they can scan every 2 minutes (for a 20 minute recharge time in this case) then I guess they are free to do so. I agree balance wise that does allow them to get around it pretty easily. Hmm
