I've downloaded from master like one week ago, and when I follow this tutorial, and finally click on "Visualization -> Transparent mode", the program crashes with the message:

 Exception: null
 Exception: null

It's so bad I can't even close the program (I had to restart the computer, since I couldn't find it in top). This happens with or without using my GPU (NVIDIA 830M + Intel Core i7) and even inside a Virtual Machine (Virtual Box) with a cleaner installation of Arch Linux. I use OpenJDK Java 1.8.0.

Let me know if you need any more logs.

Hi @prcastro, could you visualise the cells ok in non transparent mode?

It might be an issue with the driver on your machine on that OS that some transparency feature of the video driver is not accessible... Inside virtual machines I've always had problems, but usually on an Ubuntu install it's fine...

That's strange, because I used both NVIDIA and Intel video drivers that newer versions in Arch than in Ubuntu (and usually these versions bring more features, not less, and are usually more stable).
