beta3 Footnotes relinked

The footnotes are now proper footnotes, instead of just numbers.

This release has major formatting issues fixed, but needs to be reviewed. Also, many of the things in it are still not properly converted to TeX. Compared to beta it has page numbers and fixes the conservation of expected evidence equation.
