A list of resources that we are aware of for tagging applications. Feel free to add yours with the comments.

AD Model Builder

AD Model Builder, or ADMB, the most powerful software package for the development of state-of-the-art nonlinear models, can now be freely downloaded for Windows, Linux, MacOS, and Sun/SPARC. This should projectile you into serious ecological modeling! A very powerful set of tools used by ecologists and stock assessment scientists.

Many species of tuna occupy entire ocean basins, but movement patterns vary between species. Nearly everything we know about tuna movement is based on the study of tagged fish. Analysis of tagging data has been a major activity of the PFRP since 1992. We have used a variety of analytical tools estimate movement rates and display movement patterns. Here are some visualizations using tools from the clever folks at Google.

Tagbase

Open-source data management tool to electronic tagging data

Tagbase is a relational database application for the management of biologging data from electronic tags deployed on various marine animals. Tagbase implements a comprehensive relational model handling archival, pop-up archival satellite and telemetry tag files from all major tag manufacturers. Implemented in Microsoft Access, this application can be easily ported to a variety of database management systems across platforms.

Pelagic Habitat Analysis Module (PHAM)

PHAM is a set of software tools designed to assist fisheries managers, scientists, and researchers to examine and predict the habitat for pelagic ocean biota utilising presence/absence or abundance data for the biota combined with environmental datasets such as satellite imagery, bathymetry, survey cruises, and ocean circulation models.

The software has been developed to reside within the Environmental Analysis System (EASy) Geographic Information System (GIS), specifically for marine applications.

NOAA ERDDAP

ERDDAP (the Environmental Research Division's Data Access Program) is a data server that gives you a simple, consistent way to download subsets of scientific datasets in common file formats and make graphs and maps. This particular ERDDAP installation has oceanographic data (for example, data from satellites and buoys).

NOAA Xtractomatic Data Client

Xtractomatic is a set of free routines that allow client-side access of environmental data served by the Thematic Real-time Environmental Distributed Data System (THREDDS) at the Pacific Fisheries Environmental Laboratory.

NOAA Environmental Data Connector

The Environmental Data Connector (EDC) is a tool that allows users to connect to THREDDS/OPeNDAP servers from within ArcGIS and download environmental data. It was developed for the National Oceanic and Atmospheric Administration (NOAA) Fisheries by Applied Science Associates, Inc. (ASA). The EDC is available in two versions: the original EDC which is designed to work in conjunction with ArcGIS, and the EDC Standalone version which can be run outside ArcGIS.

Satellite Tracking and Analysis Tool (STAT)

The Satellite Tracking and Analysis Tool (STAT) automates the process of working with satellite tracking data, including daily data downloads, backups and map updates. STAT is a free open access product with a user-friendly online interface that provides a suite of integrated data analysis and filtering tools.

Ocean Data View

Ocean Data View (ODV) is a software package for the interactive exploration, analysis and visualization of oceanographic and other geo-referenced profile or sequence data. ODV runs on Windows (7, Vista, XP, 9x, Me, NT, 2000), Mac OS X, Linux, and UNIX (Solaris, Irix, AIX) systems. ODV data and configuration files are platform-independent and can be exchanged between different systems.

It offers very simple and interactive features to visualize your tag data!

Ethographer

Ethographer is a collection of functions that enables bio-logging data to be viewed and analyzed and that works on the IGOR Pro software.

Marine Geospatial Ecology Tools

Marine Geospatial Ecology Tools (MGET), also known as the GeoEco Python package, is an open source geoprocessing toolbox designed for coastal and marine researchers and GIS analysts who work with spatially-explicit ecological and oceanographic data in scientific or management workflows. MGET includes over 180 tools useful for a variety of tasks, such as converting oceanographic data to ArcGIS formats, identifying fronts in sea surface temperature images, fitting and evaluating statistical models such as GAMs and GLMs by integrating ArcGIS with the R statistics program, analyzing coral reef connectivity by simulating hydrodynamic larval dispersal, and building grids that summarize fishing effort, CPUE and other statistics. Currently under development are tools for identifying eddy cores in sea surface height images, for analyzing connectivity networks, for estimating fishing effort when no effort data are available, for predicting hard bottom habitat from coarse grain bathymetry, and much more.

Geospatial Modelling Environment

GME provides a suite of analysis and modelling tools, ranging from small 'building blocks' that you can use to construct a sophisticated work-flow, to completely self-contained analysis programs. It also uses the extraordinarily powerful open source software R as the statistical engine to drive some of the analysis tools.

Note: Current development is based on ArcGIS 10

General file management practices

  • TortoiseSVN is a version control software for Subversion. It enables Subversion commands directly in Windows explorer, and lets you keep tracks of the history of changes to your files
  • Cobian Backup is a free backup program that can be used to schedule and backup your files and directories from their original location to other directories/drives in the same computer or other computer in your network and FTP.
